I think it's obvious they do. They have a mouth and eat things so I'd assume they have an anus. So excrete waste from. And I think things like the overmind and cerebrates and other zerg buildings just excrete creep as their waste.

I'm more interested in the Protoss. They do not have a visible mouth. Well if they do I can not see it. So they can't eat in the normal way. And do they even have an anus to eject excrement from? I don't know. Now that is a more complicated question.
